You don t want anything sticking up that would wear out the shingle from below.
This leaves open the holes where the torx head bolts go and i did not want crap getting down in them and gumming up the threads.
I was told i can find something to cover them with in the plumbing section of hardware stores but i don t know the name of them.
So let s say you want to use the threaded hole you would have to remove the paint and the rubber plug.
If you climb on your transit roof you won t find any of these threaded holes because they come with rubber plug and ford simply painted over them.

As others i have used silicon bathroom calk form a gasket or liquid nail to seal holes in reused tin.

So we have established that there are existing holes into the van both in the roof and underneath that are stopped with plastic rubber plugs.
I was thinking that crap that could get in through the big holes would plug up whatever the draining mechanism is.
But if the shingles are going on top of the lag bolts i d remove them and fill the holes with some extra roof cement.
